Actually, that Janus would become Magus one day, whom Crono and co met and who got gated to Zeal. Remember, Janus doesn't appear in 600AD, but prior, like probably in 580AD.

The "first Janus", if you're regarding to Magus who summoned Lavos, would have been dead in a discarded timeline.

Hmm, but this whole thing plays into TTI, right? Either way, a Janus has to appear in 5xxAD so that Magus one day exists and gets gated with Crono and co in 600AD.

Taking it from the top:

You awake in Crono's house, Lavos has entered the Earth in 65,000,000BC and the Zeal palace incident DID occur and throw Janus and the Gurus to their respected times.

Warp to 600AD

The Janus from the normal timeline has ended up here and has become a very powerful wizard/mage. He is known as Magus.

Warp to 12,000BC

After the incident at Magus's lair, Crono and co. and Magus are thrown to random time lines. Magus disquises himself and proclaims himself a prophet. His knowledge of the past, being Janus from the original time line, earned him the respect of the queen. Crono and co. intervened and history repeated itself. Another Janus was thrown into a gate.

So somewhere near 580ish AD, Janus has come into contact with Ozzie in another time line aside from the normal time line.

What I am trying to get at is, some where, some time, another Janus/Magus exists. Does this also mean that another Schala is linked with another Mammon Machine?

In the original timeline, it'd thought that Schala either died in the ocean palace, was reincarnated by the flame (as she was), or escaped with her mother.
Though, Schala reincarnating herself could be very valid, atleast for the original timeline. Since Schala doesn't have her pendant there, it could have gone down with the ocean palace and then washed up and Marle's ancestors found it. Whilst Schala happily got sent to the future, where one day Lucca would find her, if their mission failed.

Later on in the script Magus says to frog something along the lines, "Kiss any good princesses lately, frog?"
Frog is just an amusing form for Magus to mock at.

It should also be mentioned, that a human in the form of a frog is very seen in fiction, and usually it is in a midevil era.

Before the topic strays into grounds of which I have no real knowledge or understanding of (oh wait, you guys already did that), let me answer the original question. And for god's sake how can this have already gotten to a 4th page and I have to be the one w/the answer?

In the Japanese version, what's Frog/Glenn's name? That's right, it's Kaeru. In Japanese, frog is pronounced "kaeru." "Kaeru" also means "to return." Ta-da! Mystery solved. It was a pun formed from that name...It just got Woosley'd in the NA version of CT.

FEEL THE FULL FORCE OF MY AWESOMEITUDE...or, wait...was Kaeru his name for being Frog and he was still Glenn before? Oh damn, theory DESTROYED!

Yes, but the logic still applies to Frog to an extent. When Magus returns to 12,000 BC at the end of CT and Frog to 600 AD, the curse is dispelled. Now if Magus were to time travel again, it wouldn't do anything to the curse because the curse is already lifted (= doesn't exist anymore). It's like a piece of wood, once you burn it to ashes there's no wood left...

If you opt to fight Magus as Frog, Frog doesn't instantly turn back into Glenn. It takes until the ending for that transformation to complete. I think the most likely solution is that Magus decided on a whim to lift the curse from Frog.
