I see. YOur humor-joke was an inside joke! At least for me, being so uneducated in the ways of the Upright Citizens Brigade...

Quote from: CTDS Eclipse Magus DD ending
Schala: The strength you wield now cannot free me. No, perhaps it is better
said that no strength can. So as long as you lean upon the crutch of
power, this world's sorrow can know no true end. Return to your own
time now. Dwell not on this.

[Schala teleports the party away, leaving only the second Magus. He walks up to
 the Dream Devourer]

Magus: Schala…

Schala: Janus…thank you. But I am the girl I was no more. Live, and be strong.

Magus: But, Schala—

Schala: Farewell…

[She opens a rift in front of Magus]

Magus: Schala!

[He gets teleported away and the screen fades out. Magus is shown in a black
 void, alone]

Magus: So, you mean to say that no matter how hard I strive—no matter how
strong I grow—there is nothing I might do to save you
? What purpose,
       then, does this existence serve?

Magus: Hmph. If this is to be the way of things, then let me abandon all that
       was
and fade away as well. Should a part of me somehow even then remain,
then perhaps that will be the birth of something new—something with
       greater meaning than all this.

[He floats away, and the screen fades in to a forest, where Magus is wandering]

Magus: What is this place?

[He walks forward a bit and drops down]

Magus: Ugh…

Magus: Who…who am I? What's happened? I…I don't remember anything. There was
something…something I needed to do. Something I needed to…to find.

[He stands up]

Magus: I must find a way to remember. I will.

Quote from: Guile speaking to the Frozen Flame near the end of CC
Guile:
   Is this what I have
   been searching for
   all this time...
   No...
   Stop it!
   I am no such thing.
   What good is it...
   to possess such
   dark power...?

Don't mean to make my first post so long with quotes, but I'm throwing in my two cents as well  Extending from Magus22's excerpt shows another connection between Magus and Guile. I really think that they're trying to strengthen the possibility of their being the same person, but again, until there's some official word, it would be hard to say.

http://ja.wikipedia.org/wiki/CHRONO_CROSS treats Guile's dialogue after touching the Flame as one of the links between Guile and Janus. It also says that Guile's speech is different before the final battle if you put Kid in the team, hmm, but I don't recall that.

But Guile is obviously searching for something, plus he is black innate, even if he's not Janus, that dialogue is still reasonable.

Just tested it, that's just because everyone has 2 different dialogues, the character with smaller index will speak the first dialogue and the other character will speak the second. Guile's index is only greater than Kid, so his alternate dialogue can only be seen when Kid is in the team.

Guile:
   Heh...
   Never did I expect
   this to happen...
   But very interesting,
   nonetheless!
   I would like to witness
   the outcome of this battle.

Isn't the Chrono Trigger cover art by Toriyama himself? It has been touched before...Marle is not casting a fire spell. She's just posing or preparing her own spell. As for Janus' eye color...Just like Guile. Doesn't prove anything, just an interesting tidbit.
