So I was fighting Lavos today (final form). Killed the Core (the right pod), but the center pod didn't die (left pod was already dead.)

Which platform? Got any screenshots?

Did the battle end when you defeated the centre one?

Yeah, the battle ended when I killed the center pod.

Did you kill the right pod with a counterattack? Killing monsters with counterattacks can cause weirdness sometimes.

Unlike the Disgaea series, Chrono Trigger does not allow you to counter a counter. Generally multipart bosses use both a final counter and a "if main part is dead" condition, but some might be missing the second part.
