what is with the presence of giant skulls within the ruins in 2400 AD?

...It's been a while since I've seen them, but I don't recall them being too much larger than the average character's head. So they're probably there to show there were people around, and they died in such a manner that there were no graves. So either people who worked in the labs at the apocalypse, or travelers that didn't make it.

they're in the area you go through when you first go to Arris dome.

In 2300 A.D., Labs 16 and 32 have human-sized skulls on the ground.  As maggiekarp stated, it would seem that they are there for atmosphere, and let you know that people have died there.  If memory serves me, didn't Ions come out of some of them?
