Yeah, I remember I read about that. So I searched V's post, he said the shadow is always there.

Anyway, perhaps I won't get any further conclusion before I learn how room script works.

Well the changes in CTDS may not entirely reflect the intentions that the developers had during that scene, since the shadow's purpose may have been retconned by them.  It's very likely that the initial suspicions of Janus being in the shadows, as the letter hints, were the original intentions of the Cross team for that scene.
