The second quote is strange because the guru of time is missing or out of scene in Crono timeline.
Is it possible that Gaspar time traveled just to give the sapling to this woman a make it survive the destruction of Zeal?

Well, Gaspar was simply exiled (probably), not out of time before the ocean palace disaster.  He could have given her the sapling.

Either that, or its a typo.

He was exiled, how isn't known.

Hmm, it would make more sense for Melchior to have made the plant, but maybe it was a collaboration effort by the two? It would seem ridiculous for a plant to last thousands of years, maybe Gaspar made it able to last so long and Melchior gave it the life bearing abilities.

It strange but the Fiona quest is something planed by Gaspar and the gurus. They have done lots of things just to recover the sapling from the destruction and pass the sapling until Fiona hands.  
It is said that the sapling can recover the environment, but the 600 AD and 1000 AD dont seems poluted.

I think the best place is 2300 AD.
By the way Crono & Co find some sort of seeds in 2300 AD.
Could the seed, be from a plant like the sapling?

It is possible, but it would be hard to confirm it. There is no evidence to back the theory.

That's the Seed...Now, I think they thought the Seed would grow fruit...But that might not be true...Either way, the Sapling seemed to grow trees, right? The Seed doesn't look like a tree seed all that much...But what am I? some kind of plant doctor?

a tree will always make seeds to "reproduce" even if there is no fruit

The only trees we saw close up were the ones in the clearing, it is possible that once the sapling started to gain momentum on the desert that other trees were planted.

What is the significance of the saplings seen throughout Chrono TriggeR?

Answer

Three saplings are seen throughout the game. The first was made by Melchior and given to a woman in Zeal; it was later planted by this woman after the fall. The second was seen inside Fiona's hut, and was presumably planted by her to restore the forest. The third and last appearance came in 2300 A.D.; this sapling grew out of a seed held by a dead Arris Dome man who ventured underground to find food. The first seed is the only to play an active role in changing history, as it allows the Fiona's Forest Sidequest. But do these seeds really have mystical qualities? The first clearly allowed Fiona's Forest to hang on long enough to allow the Sunken Desert to be exposed and entered by the time travelers. The second seed probably assisted in Robo's restoration of the forest, and the third gave hope for the people of the ruined future (and presumably was going to bear fruit before history was changed).

Though it is not stated explicitly, these saplings can be thought of as descending from the one created by Melchior in 12000 B.C. They all play a role in replenishing hope. The Japanese version, however, does directly state the seeds have power.

でも命の賢者様からいただいたこのわかぎを、女王様はもやしてしまえと……。 緑を守る力を持った不思議なわかぎだと賢者様はおっしゃっていたのに……。[END]

However, the Queen has ordered that this sapling, given by the Guru of Life, be burned... Even though the Guru said it is mysterious, and has the power to protect greenery.

Errr.... it looks remarkably like a sunflower seed...

Obviously the Queen would want to get if of the seed if it had some kind of ability to make the world below more than a frozen wasteland. Perhaps she had a feeling that given hope, the Earthbounds could one day rule the world below and rise up against Zeal.
