The Middle Ages of Chrono Trigger are a vision of castles, knights, squires, and magic-wielding Mystics who seek to wage war on mankind. The Kingdom of Guardia is the bastion of resistance in this war, supported by a Cathedral to the west and countless knights who pledge fealty to King Guardia XXI. An order of protectors exist, called the Knights of the Square Table. Ten years prior to 600 A.D., the orer was led by Cyrus, a great warrior who fell to Magus, leader of the Mystic armies, while attempting to retrieve the Masamune. The vacancy was occupied by the gold armor-wearing Knight Captain, rather than Cyrus's squire, Glenn. Although a potent swordsman, Glenn lamented the past events and had been turned into a Frog. The Knight Captain's brother assists Guardia by filling the role of Chef, and is responsible for soldier rations. The war machine of the kingdom is charged with protecting Truce, Dorino, and Porre on the mainland.

On a nearby continent resides Magus's Lair and Ozzie's Fort, central headquarters of the Mystic army. For reasons and motives unknown, the Mystics openly declared war on the human race around 590 A.D. and later invaded southern Zenan, the furthest extent of their front reaching Zenan Bridge. Crono and his heroes come to this era originally to find Marle, who was mistaken for Queen Leene. It was discovered that the Cathedral to the west had been taken over by Mystics under the leadership of Yakra; upon his defeat, the real Queen Leene and Chancellor were released and Marle returned. Frog assisted, but returned to his burrow in the Cursed Woods out of guilt. In Crono's next visit, he took Jerky to the troops at Zenan Bridge and subsequently held off Ozzie's attack. Crono also ascended the Denadoro Mts to find a piece of the Masamune and convinced Frog to lend him the other piece for the sword's restoration. A strike on Magus's Lair ensued, culminating with the partial summoning of Lavos and the displacement of the party in 65000000 B.C. Before Crono intervened, Magus would have summoned Lavos properly, resulting in his death. In either case, the Mystic army was denied leadership and the war effort fell away.

The Middle Ages also saw the retrieval of the Rainbow Shell from deep within the surfaced Giant's Claw; it had been located prior by Toma, a legendary treasure hunter of the era. The party learned that Fiona's Forest had been stunted in 1000 A.D. due to the presence of vicious, subterranean monsters in the Middle Ages. The defeat of these adversaries and the assistance of Robo for the next 400 years in rebuilding the forest allowed it to once again flourish in modern times.

-Crono arrives in 600 A.D. from the End of Time to save Fiona's Forest. 
-Crono defeats Retinite.
-Robo decides to stay behind for the next 400 years to help plant, and a
variant of the magic seed is planted.
-Crono's party departs for 1000 A.D. to pick up Robo.
